Blizzard games would make it too, I think, like Diablo, Starcraft and the Warcraft trilogy. Trying to think of a few others... GTA, Halo (I liked Halo Wars, sue me), Half-Life, The Elder Scrolls, Sly Cooper, Total War, Civ, Mario... I'm sure there's more, but that's all I can think of. I've never been the biggest fan of Metal Gear, so I obviously can't say that it's the best.
I'm not sure why you mentioned Pikmin at all. Forget it being "relatively new", as being over a decade old should discount that argument. Rather, with a grand total of *two* games, it isn't even fair to consider it in a "consistently great" contest.
For others mentioning Call of Duty, even if you like the franchise, it hasn't been consistent. For one thing, there is the Infinity Ward/Treyarch divide, which does split opinions. For another, there is the trainwreck that is Modern Warfare 3 (aka Infinity Ward's reanimated carcass, or the start of Sledgehammer/Raven as CoD devs).
As for Metal Gear itself, it *is* fairly consistent, but I don't know that I'd call it consistently great. Some of the things it is consistent in are poor writing and an over-reliance on its story.

The Elder Scrolls games have been good, even if they are getting simpler and simpler. The next one might suck, it won't have any RPG elements.
When you've spent many hours growing to love a race of characters for all of their flawed affable charm and then you see someone commit their genocide mostly just to prove a point then you've known true sorrow...
Plus, as an atheist who enjoys mythology, it's always funny to know that Yahweh is portrayed (accurately) as the worst villain imaginable!
I'd say Halo, Uncharted, MGS(probably, although i didnt like portable ops)
Anyway. As far as Zelda is concerned, Wind Waker was shit. That thing is a spin off as far as I'm concerned, as is The Adventure of Link. Beyond that, pretty quality series. I'd narrow down the "Mario Series" to Super Mario if you want to be more specific. In that case, if we can just forget New Super Mario, the series is golden. Beyond that, most series are too short to be considered for this. Three or fewer games is barely a series.
I was about to say Half Life, but I forgot about Blue Shift and Decay. Damn. This is tough.

Everything else I can think of either has too few entries to qualify or has off-shoots that completely ruin what the original series is trying to accomplish. Mario is almost entirely made of dumb offshoots and revels in the fact that he's a caricature. Metroid has Other M. Resident Evil has the Umbrella Chronicles and other FPS misfires. I didn't care for the Metal Gear Acid experiments, but even the core games don't do a great job of balancing narrative with gameplay. All of the 3D Castlevania games up until Lords of Shadow were crap. There aren't that many other series' that have been around long enough to become established without falling on their faces in the process.
MGS3 was and still is the best, probably the most overlooked though to be honest, MGS1 was the first PS1 game, MGS2 was the first PS2 game and MGS4 was the first PS3 game in the franchise. Plus the first two hours of MGS3 are pretty bad so I think that turned people off. After that though its probably the greatest game ever. Mark that with my love for MGS1 and 2, 4 was pretty good too and you've got some great games and very different ones. (unlike zelda or even mario)
I would say Mario since even most of the spin-offs are at least competent. Given how long it has been around and how consistently gold the series has been, it may be a boring choice but I think it fits.
You've got some good picks but I'd leave Fire Emblem off because of Shadow Dragon. Advanced Wars is still good though (and hopefully we'll see a new one on either 3DS or Wii U).
I'd say Ghost Recon, MGS, Elder Scrolls, Zelda, Advanced Wars, Max Payne, Mario Kart, and Warcraft are all solid entries.
Metal Gear is excellent, no question for me. Uncharted has been great, Assassin's Creed's console entries are always fun, fighting games like Tekken are consistently great. But Metroid stands out for its tenure, number of entries, and variety in its series while maintaining a high bar of quality.

It's really hard to name a Nintendo franchise because then you have to define what is included in the "series" since they have so many games. Not including Nintendo, I'd probably go with Halo. I've never been disappointed with a Halo game and there's only six of them so far.
MGS4 was good until the ending. Quite some time before the ME3 debate, that ending ruined most of the game for me.
Metal Gear and Metal Gear 2 are OK, fun games for the nostalgia factor.
Solid 1 was fantastic.
Solid 2 was ok gameplay-wise and thematically, but the story is all over the place, and has some of the worst characters in the entire series (Raidan, Fortune, Solidus, and Rose are terrible characters).
Solid 3 is an awesome game. Some story beats are stupid, but I love the gameplay, and has some of the best Easter eggs in all of gaming.
Solid 4 had good gameplay, but the story was terrible. The longest Deus Ex Machina of an ending, ever written.
Portable Ops was an interesting experiment. Didn't play too much of it, but I had a really hard time getting into it.
Peace Walker is was Portable Ops should have been, and is one of my favorites of the series. Fun bite-size missions and the controls it took from Solid 4 really made the game fun.
MGS4 would have been a great game...if it had more than 3 hours of gameplay. 4 if you snrak around.

Assassin Creed Series is banging as well (if we arent talking about the PSP and DS games)
2 and a half good games does not make a good series. MGS4 was bad, Subsistence was bad, AC!D or whatever was dire. A few others weren't even good, just mediocre.
Super Smash Bros Brawl was a bit of a let down. Tripping, too many characters with too much aerial maneuverability, stages becoming visually cluttered enough to start interfering with the game (at least for more casual players), some poor stage design decisions (New Pork City is just way too big), stage editor was a plus but its implementation almost undid it (blocks were about twice the size that they should have been), and the development draining waste that was Subspace Emissary mode.
No individual thing kills it, but the collection of the above and more all chip away too much at what it could have been. While it can seem a bit cruel to knock a game for not living up to its potential, I think it is a relevant knock when you are trying to claim a "most consistently great series of all time"
SO YEA, MGS takes da cake.
I can't wait to finally play Peace Walker after I've finished 4. And I've been missing out all these years from not having a PS3 before! Its a shame MGS Online disappeared too, just before I got the chance to try it.
I really can't think of another franchise that remains as consistently good as Metal Gear. I haven't played the first two myself, but maybe Street Fighter? Tekken could be a good shout too. I guess its because its harder to screw up in fighting game sequels - there's no storyline or gameplay gimmicks that drastically change, you just need to improve the visuals, include new characters, new moves, new stages and maybe new features.
