Defender's Quest: Valley of the Forgotten feels like it was designed by people who really understand what makes the tower-defense genre enjoyable, and how it can be improved. Elements normally found in role-playing games are present here, and there's an intriguing story -- yep, this one is dangerous.
If you're vaguely compelled by the trailer, be sure to try the in-browser demo, which allows you to export save data. Defender's Quest is being sold for $6.99 and that includes all future game updates. The developers were even nice enough to offer a coupon code (DESTRUCT). Use it this month to knock a dollar off the price tag.

Tower Defense games have had RPG elements for a very long time. This seems to have more of them, but there seems to be a lot of cosmetic changes contributing to that retro RPG feel.
The difference between this and Protector-style RPG stuff is that your "towers" keep their levels across battles, giving you the chance to make them perfect for certain roles.
The difference from Kingdom Rush, Gemcraft, etc. though is that it doesn't have that crazy long-term skill tree stuff for your player character. I kind of like this approach, though.
Anyway, I enjoyed the hell out of the demo, gladly bought the full version. Plus, I can avoid wasting my entire weekend by increasing the experience rate :D
