Jon Stewart is a brilliant host, yes, but I doubt he came up with or wrote any of the material for the bit. I think this particular segment comes all down to one (or more) of his writers who loves Pokemon, saw a huge opportunity, and went for it. :)
They messed up a bit by including a clip from the first movie, saying it was from the second. But that's just a thing I noticed due to the fact that I was literally made out of Pokemon and Pokemon-related things when I was a child, and not something I really care about.

Pokemon 2000 really is an awesome movie and arguably the best of the Pokemon movies. Stupid, yes, but full of awesome action.
That bus segment in the beginning was friggin hilarious. I don't watch much tv, almost none, really, but if I did I know I'd watch the daily show as often as possible.
