Favorite Pokemon would have to be Squirtle. First Pokemon ever and still my favorite.
If it has to be a Pokemon-branded RPG, then the Game Boy TCG.
If it has to be a core series game (_____ Version), then Gen I. I can't decide if I like Red/Blue, Yellow, or FireRed/LeafGreen more, though. Yellow's got the nostalgia, Red's got the original badassery, and FireRed's got the Gen III modifications.
Regardless. There's my vote. Oh, yeah, Bonus!

Also Scyther/Scizor are my favorite pair of Pokemon. First thing I did in Heart Gold was figure out the fastest way to get Scyther in game and evolve him.
Bonus: My favorite Pokémon and evolution is Torchic. When I evolved it to Blaziken, it was the friggin powerhouse in my team! In fact, I defeated the Elite Four with just Blaziken in my team for like 5 times in a row. Sadly though, I have no idea where my Emerald is...
I'd have said HeartGold/SoulSilver, which I think are actually superior to Gold and Silver in every way, but the fact of the matter is, it is very easy to build upon an extremely succesful foundation, and that foundation was laid by Gold and Silver. HG/SS as remakes, had nothing more to do than to translate the old formula in modern terms.
I understand that my vote will go towards HG/SS anyway, since G/S/C/HG/SS all count as one game, but I thought I'd make it clear, as far as I am concerned, NOTHING matches up to the original Gold and Silver, not even the remakes.
I find it kind of ironic that Gold/Silver is so often said to be favorites, since that was the game that caused me to give up on Pokemon. I remember being so excited to play it, but as soon as I finished I remember thinking "That really wasn't that fun", and I just stopped playing altogether right there. I got back into the series after Diamond/Pearl came out, but I'm certainly nowhere near as obsessed with the games as I once was.
Bonus:
Metagross? Tyranitar? Gengar? I'm not sure... Bot those three are among my favourites. Lugia is fucking awesome as well.
They were the last ones to not be over complicated by that stupid EV system.

Their the improved version of the first game and they did it right. Its the best version yet.
Bonus Question: All pokemon from the 1st to 2nd gen is my favorite specially dragonite, Smeargle, Stantler, and Arbok.

It was actually a bit more of the old then the other games. It was childish but also gave the player a nice challenge to make it fun for all and the story line was awesome.
Bonus: Typhlosion. Fire always wins
Eevee is my favorite Pokemon in-game and i wanna see every Eeveevolution....but IRL, i'd want a Ditto. so it could turn into an ekans.
As for the bonus: Pupitar because if you pronounce it the way I do it is the only pokemon that has the sound poop in it (I dont care if Im pronouncing it wrong my way is better)
This is because it brought so much more to the table than G/S/C and added in some fun new pokemon to the mix too, some of which were my favourite in the series!
Bonus:
Chinchou/Lanturn! Purely because lanturn is an electric water pokemon that absorbs electricity.
If anybody is unfamiliar with its mechanics, then they bring out an electric pokemon to deal with it (because it looks like a water pokemon), but the electric move restores its health and lanturn can use a ground type move to dispatch of the electric type!
I love how much it confuses people due to it being a genetic freak!

Tbh It had the most memorable music of the entire series. Plus my favourite pokemon come from that gen. Absol, Mightyena and Manectric.
It improved on Red/Green/Blue/Yellow but didn't add so much that it swamped the game with excessive numbers of unnecessary pokemon, like Pearl/Diamond..

Red was the only one I finished. I didn't get all 16 badges in Silver, I haven't gotten all 8 badges in Emerald, and I finally got started on Platinum. Red got me to loveinto Pokemon, and FireRed got me back into it.
Bonus: Charizard. My only lv. 100 Pokemon, straight from my first playthrough of Red.
In all seriousness, best is Silver/Gold/Crystal/HeartGold/SoulSilver.
Not that it matters, but second best is R/S/E, third best is D/P/P, and fourth is R/B/Y/FR/LG.
Bonus: Sandslash.
It's a unique RPG, clearly. Both thematically and mechanically the series has its differences from the norm with the infinitely flexible party, one v one fights, collection aspect, etc. But tweaking the established form of the genre doesn't remove it from the genre. completely.
Hands down the best of the series. Why? Had the best starters, had the most to do of ANY Pokemon game, even today what with the 16 badges and all, Bug contests, etc. It introduced Roaming Pokemon and Event Pokemon, which made you want those even more because they were hard to obtain, introduced Shiny Pokemon, and overall it was just flat-out the most fun.
BQ: My favorite would probably have to be Heracross or Feraligatr. Both own so much.
