In terms of least favorite, I'd say BREATH OF FIRE V, even though it was still a good game, I didn't like how much it branched from the series.
This series will always be known to me for those ridiculous HP bars for the bosses. Got it all the way down? Ohhhhhhh no. You're just getting started.
It's set in a really colorful and beautiful world, and has great music and memorable characters. The translation is a little bad here and there, but that doesn't hurt it too much overall.
Least favorite has to go to Dragon Quarter. I refuse to acknowledge that game as part of the main series, since Breath of Fire had spent years building up what was supposed to be an awesome an beautiful vibrant world, with places and people to see, and mythical beast to battle, or befriend. Dragon Quarter pretty much pissed all over it, and based the whole thing in a dank, boring underground facility. It was also the first RPG I was ever forced to beat in a certain amount of time, or all my hours of playing would be for nothing, as i would be forced to start over again. This game did have it's good points, but they were few and far between. Hope to see another Breath of Fire that continues to use the world that was given to it in the original 4 games, mainly because I want the chance to have Deis back in my party after all these years!
4 would take second place to me, then 2/1 and 5 (since I never played it)
I still have 3 and 4, amazing games.
I'm going to say III, though. Because it was the most compelling story-wise, had a very interesting leveling system (the masters), and my favorite cast of characters.
Capcom needs to revive the series, though. A 16 bit remake (a la Mega Man) would possibly be awesome, and so would a modern, stylized remake. Really, I just want another Breath of Fire game.
I also say III is my favorite. Tiny Ryu running around in an overly large T-Shirt is the most adorable thing ever.
Personal history lesson aside, gun to my head I say BoF3 is the best and Quarter is the worst (although it pains me to think of any of them in a negative light)
Can we all just go bug the shit out of capcom to continue this franchise now?
I never got a copy of IV or Dragon Quarter, so naturally I'd have to place BoFII as my least favorite, as I didn't get it when it first came out and simply didn't spend nearly as much time with it as I did with I and III. Between partying it up in Camlon in the first game and powerleveling the hell out of Rei, Ryu, and Garr in the third, I rarely took any time to mess with II. Hell, I still haven't beaten it, haha.
Remembering all of the badass fusion moves you could learn with Gobi, the ridiculous magical attacks you got with Bleu, and the incomparable feeling of awesome you got when you transformed into a dragon that practically took up the entire goddamn screen for the very first time, I simply have to vote in favor of the series debut.
Damn, now I want to go back and replay it.

Least fav? That's easy, Dragon Quarter. It changed too much and tried to be something it wasn't meant to be. It lost some of the feel and great characters of the older ones in the process.
This game has a great cast of characters, all of which can be very helpful in battles, and even though it has a standard turn-based battle system, I don't think I ever found the battles or the power leveling I did to be boring once. Ever. Not to mention the AWESOME music throughout the game--all of it very stylish and fitting to the mood of the game.
But for me, the best part of the game was the story--at the time, I believe it was one of the first console games to use the "established religion as the enemy" schtick, and that made for a very dramatic and climactic endgame. Not to mention the dark mood set from the outset with the opening, the overarching story, and the music was one my favorites in any game ever, not to mention on my SNES.
Also, least favorite BoF--Breath of Fire 1. Any and All complaints I have about this is that if you knew what you were doing, a bit more than halfway through the game every boss fight devolved into an Agni slugging match that needed no more than just some healing items and you hitting the a button to trade blows. Good until then--but incredibly boring after that.
Also really loved Breath of Fire II. Loved the characters (Especially Katt, Bow and Rand), and the Shamanism system was epic. Allowed for a lot of character variety. One of my favorite SNES RPGs, although it was overshadowed by Final Fantasy VI and Chrono Trigger. Still, a necessary addition to any self-respecting SNES collector.
Breath of Fire IV was colorful, sure, but it lacked a lot of the extras - especially useful skills you can use outside of battle. Also, aside from Ursala, I didn't care for any of the characters in BOF4. It just lacks all of the lore of Breath of Fire, looking more like a typical JRPG than a true member of the series. Also, the music in BOF4 is no where near as good as BOF3. Dragon transformations sucked. All in all, it felt like Breath of Fire IV was trying to be like a Final Fantasy.
BoFIV > BoFIII > BoFII > BoFDQ > BoF
But not by much, they're all pretty fucking fantastic. Just the super ultra old school Breath of Fire is very orthodox by RPG standards. Every Breath of Fire afterwards gained new content and features that continually made it better than the last.
BoFDQ (it isn't "V" in the States, btw) is stand alone since it takes place in a separate universe with completely different gameplay. It is a fantastic game, but I'd put it on par with BoF2, all things considered. BoF3 and 4 were the pinnacle of the series, in my fanboy opinion.
Yet Breath of fire 5 killed the series for me the story wasn't as good as 3 and 4. Also the character designs were just bad.
It was really hard to choose between III and IV, as they are both awesome games, but BoF IV takes the cake, because i still try to replay it every year or so. Goddamn the nostalgia. I think i will start a new save right now!
Breath of Fire is also the only Jrpg series i still care about.
I wish Capcom would make another BoF game ;_;
I have played through every BoF game when they were new releases except BoF:DQ, hell I still have no ambition to go through that.
