You pointed out the biggest problem with Deck Builders right off the bat, which is that many of them struggle to push the "genre" any further.
You'd probably be amazed at the sheer magnitude of available games that are EXACTLY like Dominion, without any variation whatsoever. It's a bit of a shame; deckbuilding is a cool idea, but not too many are finding really unique ways to deal with it.
Blood Bowl is a good example of a game that manages to escape from this problem. I had a chance to play it recently, and it was quite a lot of fun. Ascension is pretty good as well.
Some of the Living Card Games that Fantasy Flight make might be worth a look (though I'm sure you are already familiar with them.) The Warhammer card game has quite a lot of depth, and my group has had real good times with it.

As a dude who has a ton of Deck-Building games, I can tell you that stagnation IS setting in. Except, of course, the more niche sections. Like how Sirlin Games managed to make an aggressively PvP deckbuilder without the cards in Puzzle Strike. Or how this carried over in Qwarriors except with dice. If you want variety, however, look outside the big publishers.
I would offer up one of my designs, The Mad machinations of Hendrick bardleman but that's currently undergoing massive development and still has no publisher.
Emminent Domain recently dropped and it's SciFi plus settling planets.
Eaten By Zombies was a Kickstarter where you're actively trying to get cards out of your deck.
Finally there is the Miskatonic: School for Girls, a current Kickstarter project where you run a boarding school in a Lovecraftian Horror setting and you're buying cards for you and your opponents. Last player to keep their sanity wins.
There is variety but the die has been cast and everyone else is working on the "me too" format.

A friend of mine is working very hard on a prototype "dice builder". He was dissapointed to find out that Quarriors had essentially done just that, even though his game is nothing alike. Quarriors is a great example of simply modifying an idea with a gimmick, and having it turn out almost exactly the same; I didn't enjoy that game much at all.
