That said, It was either 5 or 6 (sue me, its been a minute) that has the rocket pack and muscle suits, in stead of a full Rush arsenal. I dug that lot.
But 3 was pretty epic. It was wicked long and definitely had the best implementation of Rush. Also added the slide move which is as close as we'd ever get to having a duck option (listed in the manual for Mega Man. hear me now, believe me later)
Mega Man X2 is fourth... but im starting to make a list here rather than just say my fav...

3) mega man battle network 1- I thought it was a nice and unique game for the gba at the time...little did I know that capcom would whore it out for so many more bullshit sequels.
bass should have a stand alone game :|
Legends is fucking amazing, especially the first one. I remember Inafune saying that he wanted to make a Legends 3 more than anything else. It sucks the next one is going to be a cell phone game.
I personally like the X series a lot more than the original. Especially X and X4. X5-X8 were very meh...
The Zero series for the GBA and the ZX series for the DS are both solid, pretty much the same gameplay as the original X series before they did all the psudo 3-D crap.

Too bad the X series went downhill after 5... Know what's kind of a trip? Command Mission. I haven't quite pulled myself to finish it yet, but holy crap it's a Megaman RPG. You play as X and Zero. The different character's unique combat skills are actually pretty diverse and innovative, I thought. Just hope you don't mind some cell shading...
Does The Misadventures of Tron Bonne really count as a Mega Man game?
I would say Mega Man Powered Up is my favorite Mega Man game - because of the ability to play as the Robot Masters, Roll, and Protoman along with the level editor and the ability to share levels worldwide - and I am holding out hope for Mega Man Powered Up 2 on XBLA/PSN.
