It was hard to decide which character from the MGS series to put it, MGS has as many badass characters as the Sonic series has poofy take it up the bum characters. So there are a lot in other words.
I narrowed it down to either Gray Fox, an enigmatic ninja appearing in all the Solid games (in some form or another) except the third and who also makes a appearance in Super Smash Bros. Brawl as an assist trophy:



or Revolver Ocelot AKA Adamska Ocelot AKA Shalashaska AKA Liquid Ocelot. A villian who in every game appears to play second fiddle to the main antagonist but is really playing everyone behind the scenes. Also he has mad gun skillz.

Ocelot (MGS Series)



Ocelot makes the cut because he's pretty much the bad guy you gotta love. He's a son of a bitch but he has his reasons for his son of a bitchery and he respects everyone on the battlefield before he unloads six rounds into them.
Ocelot has actually been in more games in the Solid series than the main character Solid Snake has.
It's true. While the first and upcoming fourth game see you controlling Solid Snake and Snake was in the second one (though not the main character), the third game actually starred Snake's father (who chronologically snake would have to face much later). So yeah, Ocelot is more a staple of the series than the character the series is about, Not many Villains can say that, maybe Donkey Kong.
of course it evens out if you include the nes & side games.

9. Bad
Tidus & Wakka (Final Fantasy X)

In between bouts of Brawl I'm replaying through FFX and it is actually a great game. While I wouldn't put it up with some of the other titles in the series (unsurprisingly, the ones I like are the ones people hate. XII,III, FFTA) it still is a lot more solid than I remember it being, unlike my wang. Encroaching male impotence aside Tidus and Wakka are GAY!
Final Fantasy is known for having some of the coolest characters in the history of gaming... and then there are these guys.
Now, there have been games with gay characters in them before (Some who actually bang in game... Shadow Hearts, I love it!) but the gayest thing about Tidus and Wakka is they are not meant to be gay. Tidus is meant to be getting it on with the female lead and in the direct sequel (a first for the series) it is mentioned that Wakka has impregnated some goth broad. Still, these two definitely sneak out behind the shed for some hanky panky.



Tidus, pictured above, is a blitzball (underwater soccer) player which is a very strange profession for the main character of an RPG but whatever. After having his city destroyed by some big demon thing, he ends up being thrown through time or something and ends up in some hick land.
Anyway, he keeps bitching about how much this place sucks and how cool the city is (hmmm... like Darryn) and anytime he's not crying he is trying to smootch on up to the main chick as some kind of facade to hide that offscreen he is actually deepthroating Wakka.



The dude above is Wakka, he is a RPG character who uses a blitzball (soccer ball) to attack enemies... WHAT? Anyway he talk like dis ja? He also uses Tidus's jizz to make his hair go up like that.
I've posted the following pic before but it deserves to be posted again.



The weird thing is on my second playthrough of the game (I have so many great games that haven't had a first playthrough, damn my inability to move on) these two seem significantly less annoying. Maybe I have embraced their gayness and want them to let me join in the circle jerk or maybe it is the fact that since my last playthrough I have come across more annoying characters... yeah, it's the latter.

It's too bad, FFX actually has some cool characters in it to redeem it, like this guy:


and some smoking hot chicks like her:
