So I'm playing some Tomb Raider: Anniversary, and have to start doing stuff underwater like I was expecting. And, of course, it sucked. It's not fun at all and the controls are near terrible.

This made me think...are there any games that do underwater well and make them fun? I'm not talking about games that are all underwater, but mainly 3D games that have underwater portions. They always suck. Tomb Raider, God of War, Super Mario 64 (Galaxy was better but not great)...

Can anyone think of a good example?

No, no I cant. Underwater movement has never been good in 3D platforming
i like the underwater levels in mario 1 & 3. but theres a water dungeon in WoW. i think its black fathoms deep. omfg worst thing i ever did in that game.
BioShock?

No, in all seriousness most underwater levels are horrible. Whilst I can think of many 2D exceptions I'm lost to think of a 3D game with a water section that immediately pops in my head.
Legend of Zelda? THE WATER TEMPLE? Oh c'mon.
I have one word for you about how water levels don't always suck: Ristar
aquaman!
@Spykron - There are a few dungeons that you have to go underwater to find, but none of them really require you to swim once you're inside. Those dungeons are Blackfathom Deeps, The Steamvault, The Slave Pens, and Serpentshrine Cavern. I know I'm forgetting another Coilfang Resevoir instance but the name escapes me at the moment.
I was JUST playing some underwater levels of Super Mario Galaxy and I got to admit it has pretty shitty controls.
I've got to agree with Clockwork and ole 007.
hmm i remember one that i thought was ok. it was a 3rd person game but the view changed to 1st person when you swam. dont really remember the name but i wanna say DMC?
SMG's water levels sucked when you swam, but shell surfing was a lot of fun.
its not just any game that has crappy underwater levels. EVERY game has crappy underwater levels. and if you say they don't and you clearly prove that the game doesn't have a crappy underwater level, you're still wrong.
I don't know any good underwater level in a 3D video game. But I'm also afraid of water in 3D video games, so I'm probably not the right person for that kind of questions.
(Which leads me to the question why I'm commenting to this... Another unsolved mystery of life.)
I had no problems underwater in Super Mario Galaxy, and I actually LOVED the underwater levels in Super Mario 64 (there were more of them than in Galaxy).
I think the FPS control is the best for Swimming in 3D games. Never had issues swimming in TF2 as well as games like WOW do ok with it too as the follow the same formula. SMG like Mario 64 before just takes a little getting used to but it can be frustrating till you do.
@bottled dark

I've actually beaten aquaman. Most mind-numbing game I've ever played
Underwater levels have always given me vertigo and, occasionally, outright fear. I remember being terrified in Clanker's Cavern in Banjo-Kazooie, trying to dive all the way down to the bottom for a Jiggy and constantly watching those air bubbles slip from my grasp.

That said, I haven't had too much trouble with the water levels in Super Mario Galaxy, besides the unorthodox camera angles resulting from crazy gravity laws.

Aquanox2 was by far the KING of water games... but for others i have to say Duke3D or maybe (call me sadistic) Zelda:TP that was some crazy ass fun!

then theres always the Sonics: Labyrinth Zone, Chemical Plant Zone, Hydrocity Zone, Aquatic Ruin... theres a few others but my brains dead, cant remmeber the S&K zones...
I guess to wrap this all up:

007: I guess I can agree with you there. Personally I kinda hate the Water Temple, but I know others love it.

Regarding SMG: I think the controls were fine for Super Mario Galaxy and never frustrated me, it just wasn't fun. Except for using those shells...that bordered on fun.

At least from these comments I can rest assured I'm not the only one feeling this way.
