UnstoppableJuggernaut inspired me to type this up. I had to scrape the corners of my brain to remember some of them. But I think I have them all now. They aren't in any particular order, just which ones I thought of first. I'm going to post this on my profile when I'm all done. Starting with the NES because it was my first system. (I was about 6 yo when we got it in '89 so now you know how old I am.)

Nes:
Super Mario Bros.
Super Mario Bros. 3
TMNT arcade
Contra (Co-OP Beeitch!)

Genesis:
Sonic
Sonic and Tails
Sonic and Knuckles
Altered Beast
Earthworm Jim 2

Gameboy:
Tetris (what's a gameboy without Tetris and a 2p cable?)
Mega Man
F1 (racing is hard on gameboy)
Metroid II (So fucking awesome)
Zelda: Link's Awakening
Mortal Kombat

Snes:
Chrono Trigger
Final Fantasy III U.S. (FFVI in Japan just to clear up any confusion)
Super Mario World
Yoshi's Island
Street Fighter 2
Mario Kart
Superscope game (I don't remember which I had)
Soldiers Of Fortune (Co-oP Beeitch! Not what you think it is, but hard as shit)
Mortal Kombat
Mortal Kombat II

GameGear:
Sonic
Earthworm Jim

Virtual Boy:
TeleroBoxer
Red Alert
3d Pinball

NeoGeo Pocket Color:
King of fighters (only game I owned, but it had a joystick!)

N64:
Goldeneye (Obviously)
Super Smash Brothers
Super Mario 64
Ocarina of Time (never finished it)

Dreamcast:
Shenmue
Phantasy Star Online
Sonic Adventures
House of the dead 2
Resident Evil: Code Veronica

PSX:
Metal Gear Solid (Hurt me more!)
‌Final Fantasy VII

Gameboy Color:
Metal Gear: Ghost Babel (awesome gbc game)

GBA:
Sonic
Final Fantasy 1&2: Dawn of souls
Golden Sun
Doom

PS2:
Final Fantasy X
Metal Gear Solid 2
God of War
God of War 2
Metal Gear Solid 3
Okami
GTA3
GTA Vice City
GTA San Andreas
Killzone (Yes, I liked it, no I didn't know it was supposed to be a "halo killer")
Gran Turismo 3
Gran Turismo 4

XBox:
Doom3
Half Life2 (Obviously I didn't have a very good computer)

PSP:
Metal Gear Solid: Portable Ops
Silent Hill: 0rigins
Final Fantasy II (Yeah, after playing it on GBA I bought it for PSP, it's good)
PataPon
Puzzle Quest
Lumines
Socom

XB360:
Gears of War
Forza2

PS3:
Metal Gear Solid 4
Call Of Duty 4
GTA IV
Oblivion
Orange Box (I didn't want it on my computer, not enough HDD space)
Resistance
WarHawk
UT3
Everyday shooter (it's nice to get away from shooting stuff sometimes, and shoot other stuff)

PC:
(I'll go as early as I can, but we didn't get a PC until I was 13 or so.)
SystemShock2 (My generation's Bioshock, only better)
Final Fantasy VIII
Jedi Knight (Level editors ftw)
Half Life
Half Life: Blue Shift
Descent
Descent II (Lan deathmatch ftw Whore! baud modem!)
Gears Of War (Yep, I got it for the PC too so I could play with my older bro.)
Doom
Battlefield 2142
Need For Speed 2
Need For Speed: High Stakes
Metal Of Honor: Allied Assault
Return to Castle Wolfenstein

Clearly I love Final Fantasy and Metal Gear. I may have more for the PC, I just can't really sift through the many many years on that single timeless platform.
