the GBA was an awesome system with some pretty cool games to boot. Let's check out some of my favorites:

5- WarioWare Inc.: Mega MicroGame$

WarioWareMMG$ was the first of Wario's hit spinoff mini-game series WarioWareInc. Surprisingly I never picked up this game until later when I hacked my PSP and used a GBA emulator and I have to say I was impressed. This is what mini-games were before the apparent "iOS/phones" were king of that. The perfect blend of easy and hard, fun and addictive-ness. If you ever want to waste time, beat your old records, or hey just get some thumb/reflex exercise power up.

4- Metroid Fusion

Released along side with Metroid Prime in 2002, Fusion brought Samus a new suit but the same powers. Fighting your old suit, against your old self (and that creepy scene where you see a parasite version of yourself), and get a cool eerie feeling to the game. The game, while not as exploration free as other Metroids, is a worthy entry and do not tell me your heartpounded everytime your old suit would come and search for you.

3- Legend of Zelda A Link to the Past: 4 Swords

Link to the Past is not only one of my favorite games of all time, but is considered to be a top game of all time, so a GBA port enhancement of the game is nothing short of amazing. By bringing Link to the Past to the GBA, new and old gamers were able to rediscover the journey that made Link's legacy. 4 Swords was a new aspect, finally adding multiplayer and a new adventure to the Legend of Zelda. The Four Swords became so successful it got its own game later. In addition, completing the 4 swords adventure unlocked something new in Link to the Past; don't forget the GBA connection to Wind Waker feature!

#2- Legend of Zelda: Minish Cap

Man, this is probably my favorite Zelda portable game. Capcom and Nintendo do everything right in this game...THIS IS LoZ! The game features the "toon link" using the 4 sword graphics so it is visually appealing, has catchy music, the sword techniques, new items, a large exploring world, tons of side quests and is not a pushover game. I was so satisfied once I finished the game and got 100% I restarted it right away. If you want to get into Zelda and not start off with a console version...you buy this game.

#1- Mario & Luigi SuperStar Saga

I've played and beaten this game 13 times....that's how good this game is lol. Amazing story, RPG-action elements, hidden bro moves, humor, addictive gameplay, and the constant pressing the buttons while you explore JUMP, HIGH, FIRE lol. This game can do no wrong, although it may be a little easy (not the first time especially if you are under leveled) the game is actually quite long. I remember just constantly playing this in school at 8th grade I love this game, although the series went downhill from here, SuperStar Saga is what you want an RPG to be (actually most Mario-RPGs are top quality [there is a blog about that here])

P.S.- Phoenix Wright is not included here because I did not play them until the DS thank you!

Honorable mention: Golden Sun, Warioland 4, Castlevania: Kingdom Hearts Chain of Memories, Fire Emblem, Super Mario Advance 4:SMB3

What games did I miss or you like more? Any swaps or replacements?

Cool beans!
I love the GBA too, it was my first gaming device ever. I've only played about two of the games on the list, but Minish Cap and Superstar Saga look really good, thanks for bringing them to my attention!
...but where is Pokemon Ruby?
I consider Metroid Fusion to be the pinnacle of the series, it's actually my favorite game of all time.

Mario & Luigi SuperStar Saga was amazing such a great RPG. Yeah Partners in time was sort of a let down, it didn't have as much humor and charm as the first game. Bowser's Inside Story is alot better, though I still haven't beaten it even though I got it close to it's release. Fawful is one of the greatest characters in the Mario universe, every time he says something I always laugh.

In my opinion Chain of Memories had the best storyline of any Kingdom Hearts game, specifically the Reverse/Rebirth part.

As for games you may have missed Klonoa 2: Dream Champ Tournament was pretty damn good. It was pretty challenging for a Klonoa game which made getting to the credits all the more rewarding.

Also Metroid: Zero Mission was a solid Metroid remake that greatly improved over the original. In my opinion Zero Mission has the best music in the entire series.
No Ninja Cop? Fail. http://m.ign.com/games/ninja-five-o/gba-498343
Even though a lot of people consider them to be the weakest of the franchise, Pokemon RSE still has a soft spot in my heart. Wareware is pretty much my favorite GBA game of all time though.

I'm surprised you like Fusion that much, most people I've talked to have issues with its linearity and boss fights that border on frustratingly difficult. I do agree they do a good job of creating a tense atmosphere within the game though.
