I love my Hori stick and could use another for my wife once SSF2:THDWW:CEOMGWTFBBQ comes out, but I hate the layout on the 360 stick so much. It's basically required that I have to remap the controls in every single game I play it with.

what's wrong with the setup? I think it's fine. Especially if you're going for the true Soul Edge/Calibur arcade feel (Map only the colored buttons.)
Granted...I haven't played the SNK style Soul Edge button layout since....well since i've played Soul Edge in the cades.
The BXY on top of ALR doesn't lend to easy switching to and from a controller when the stick isn't available. So it doesn't lend itself to sane defaults. Say, in a typical Capcom fighting game, how XY and a shoulder are low, med, high punch and AB and shoulder are low, med, high kick. If they did XYR on ABL, the defaults would map well without changing anything. I know I'm definitely blowing it up more than I need to, but I think I'm just fearing that one of these times, a game will come out without a re-configurable control scheme and that'll make it tough to use my stick with it.
I just figured by now most games would have the "arcade stick" mapping a default choice ala guilty gear. Outside of GG, I think 3rd strike on the anniversary collection has the option but I haven't come acrossed it anywhere else yet.
But I understand where you're coming from. Now thinking about it, 3rd strike doesn't have the option. I remember having to keep switching the control scheme everytime I didn't have my stick near me. It does become problematic when it should be an option by now.
