As an Alameda resident, I can say SF is sweet. But as an Alameda-Gamer i can say... i honestly can't think of anything EXCEPT Ea's offices. You could take a wee little tour there and wish you were working at EA!

The Fallout 3 collector's edition is selling out, I think Amazon's already gone through their stock... so you may have to preorder that one to be guaranteed a copy. Not sure about the music games, I know next to nothing about those.
If you hit up Pier 39 you may want to check out the Riptide Arcade and if you don't mind a bit of a walk to Fisherman's Wharf, I can highly recommend the Musée Mécanique. It's free to get in, but be sure to bring plenty of quarters for all the vintage arcade machines. I suppose I'm taking liberties assuming you'd be interested in gaming stuff, but... you're HERE.
Isn't the Sony Metreon in SF? That's all I got.

Go to "Game Dude" in Hollywood! You could find some rare titles there as well as the ones you noted!
yeah, the Metreon is ok in SF. It's kinda depressing, though. I would say that Pier 39 is pretty cool, with a few gaming places to go to. I know the family that owns the Musee Mechanique, which is lovely.
The bay area has a lot of gaming companies, but it's kinda for naught, as you can't really go into them. Which is a drag.
For other things in SF, I would go to China Town, check out the new science museum, maybe the Exploratorium. I'm from the wine country just morth of SF, which is for a great day trip, and in the South, at Santa Cruz, you can go to the boardwalk, but it's a drive and the weather might not be nice.
