SPOILERS:
One can argue that it falls apart when you get to the Star Child, but I think you're nitpicking a lot of the stuff beforehand.
"Also it's not explained how Anderson gets to the Citadel in the first place as he is not ahead of you during the run to the beam. Plus there is literally only one path to the platform in the end so it's literally impossible that he could be on a different path as you are. Then when you confront The Illusive Man you kill him in a single shot, which doesn't seem feasible considering he's reaper controlled. "
Anderson could have easily been "allowed" to access a different part of the Citadel when he was beamed up by the Star Child. He said clearly "he's in a different part" - imagine the Citadel is like the Cube in the movie Cube - it can't change paths and doors at will to funnel you into certain areas - it was Anderson's fate to enter that area.
As for how he got there? Remember when Shepard was torn apart by the Reaper beam? How long was he out, or out of focus? Long enough for Anderson to reach the Citadel? ;D
As for the Illusive Man, my interpretation is that when he was shot, he "became" human again for a brief period, and decided to die. He was indoctrinated this whole time, and he had a moment of clarity during the conversation with Shepard ("no, no I am in control!"). When Shepard shot him it kind of woke him up - hence, he could die in peace as a human once again. You could make the case that Saren was different, because he had the will to live as a warrior, and wouldn't give up after being shot.
"You could make a case for the Reaper appearing as something significant to Sheperd, but it's still a little unreal."
I think that's the clear answer, given how Shepard dreams of the kid constantly during the game. He was comfortable with the Old God being a child, so it revealed him as such.
Again, everything from the Star Child's appearance on though, is up in the air :D

***SPOILERS DUMMY***
I'm starting to buy into the idea that Shepard was weakened, and the Reapers were attempting to indoctrinate him at the end, trying to trick him into making the wrong decision. When Shepard was given the option to kill TIM (provided you didn't talk him into suicide), it was a Renegade choice, which it clearly shouldn't be, simulating through gameplay the effects of indoctrination. They were trying to make you let TIM kill you, so you couldn't activate the Crucible.
Then, when you get to the top, the Reapers extract the image of the boy from Shepard's mind, and appear to him as such, to make him more susceptible to their suggestions. They appear only as an image, as they have no hardware there to physically manifest in, as they are AI. As they have no way to kill him, they attempt to manipulate the best outcome for themselves by trying to get Shepard to choose what they prefer, which to the player appears as inverting the Renegade and Paragon colors, red for destroying all synthetics (bad for the Reapers) and blue to attempt to control them (good for the Reapers because you ultimately can't), with synthesis being a compromise for both sides. They remind him that "destroy" with kill his synth friends and himself, and try to flatter him into the "control" choice and imply "synthesis" is a good choice as well (which I suspect just kills him, and the end cutscene is his hallucination).
There are still some plot holes regarding the epilogue cutscene, which is lame and lazy regadless, and I suspect is just an hallucination as you see a squad member exiting the crashed ship who should have died in the Reaper blast and not been on the Normandy at all, but I'm seeing more subtlety in the actual ending sequence and am kind of digging it if that's really what they were trying to accomplish with it.

@Chris Carter I thought the same thing with Anderson, but then I realized that there is literally only 1 path to that platform. There is no way for Anderson or The Illusive Man to get to that platform except for on the same path as you.
Am I the only one who enjoyed the ending? I thought the ending was great, but the problems are elsewhere in the game.
@Corupt
IMO, if a magic elevator can appear out of nowhere and take Shepard up to the Star Child (that doesn't seem to be propped up by anything), platforms can appear and allow Anderson to reach the platform - then disappear when Shepard enters the room. Think of the structure like a living being.
If you think hard about the concept of Star Child in general, it isn't unbelievable.
