Well a pokeball breaks down a pokemon down to a molecular level, then converts their dna into.....(head explodes),
In full honesty don't try to fathom that, its like asking why does pokemon still exist as a anime if it never ends.

It can be said for a lot of very large pokemon as well... and very small ones for that matter. Actually, I don't think there is any pokemon smaller than a pokeball... so, HOW DOES ANY POKEMON FIT IN THE BALLS!
I don't get how they caught Pokémon in Apricorns before Pokéballs existed. I mean essentially a nut from trees contains these things?

"Winrar compresses wailord into the pokeball."
And that's what misingno came from. Winrar messed up and gave the pokemon weird aritfacts. Happens all the time. Shame they don't do much about the faulty pokeballs.

PUBLIC SERVICE ANNOUNCEMENT
I just read that they are actually destroyed and converted into data when they are returned to a pokeball. That is how a each Pokecenter PC can have your pokemon in it because those computers use the internet to transfer over the data. So I can see why Pikachu didn't like the Pokeball...
But then how did they use the hollowed shells of nuts to capture pokemon in the old days? How was this pokemon even weakened enough to be captured? Did some caveman beat one with a club and stuff it into a nutshell?

They caught the first Rattata by breaking its bones with their feet and squeezing it into a nutshell. The rest is history.
Gentlemen:
"The invention of Poké Balls apparently occurred in the Johto region, where Apricorns grow; these fruit were cut apart and carved out, then fit with a special device, and used to catch wild Pokémon prior to the mass production of the Balls that occurs in modern times under Silph Co. and the Devon Corporation. Some Trainers still use Poké Balls made from Apricorns, while Kurt, a resident of Azalea Town, still constructs them.
Prior to the invention of Poké Balls, Pokémon were referred to as "magical beasts" (Japanese: 魔獣 majū), indicating that the name Pokémon, short for Pocket Monster, did not come into common parlance as a term until these devices allowed the various Pokémon to be stored in pockets easily."

you gotta wonder why the pokemans are still fully formed if they break out of the pokeball early when trying to catch them. D:
Alucard, from Castlevania SotN, is Dracula backwards. Therefore, Alucard is a pokémon. I wonder what his second and final stages look like.
Oh yeah missingno., did it really messed up your game because I caught like 12 of them but half evolved into Rhydons and level 1 Kangaskhans.
The worst part was that you needed one of the massive bastards to catch the Regis, and by the time I figured that out, I was way too lazy to train up a wailmer, and Wailord is freakin impossible
I managed a level 211 ghastly by evolving a MissingNo and my game data abruptly corrupted when I tried using it in battle :/
Yeah, PokeBalls convert matter into energy, and then back again. Pokemon turn into the red flash of light that you see; the light is the energy that the Pokemon turned into. When it's released it's converted back into matter. Advanced technology eh?
Or another probability is Pokemon do NOT turn into energy when recalled to a PokeBall, they are digitized, and that data is stored in the PokeBall shell, which is like a solid-state HDD.
