Never heard of Jane Doe before though and she sounds like a fascinating villain, the Hush side quest felt somewhat creepy at times despite its relative short stay so Jane Doe could work wonders.
Oh and I also want a TDKR voice filter for Bane, just because I love how bad ass and silly he sounds in the film.
Call him The silver fiddler and have him sexually harass batman and robin.
And I am really digging the court of owls, they would be great.
I thought they even said recently that they're wanting to include more DC characters in the next Batman, so you might even see Superman make a cameo or something. Or Superman Versus Batman? That was great.
As far as I recall, all we see of Killer Moth is a cocooned victim of his. Not Moth himself.
Focusing more on lesser known villains would be against their interest of pleasing the general public. Personally, I'd be much more excited for a year one + long Halloween approach (less villains and more crime fighting).
Also: No online pass, jerks.
My suggestion for potential bosses for another Arkham game:

--HARDAC (Batman TAS enemy)
--The Phantasm
--Superman
--Calendar Man
--Lex Luthor

And if such a game had the art style of Alfredo Alcala, i'd do a backflip. Or bat flip. ^-^
I could see this being adapted extremely well into a game. Especially since every member of the Bat family has a role in it. Especially Nightwing who arguably has the most important role of all in it.
If people are curious the story is Batman New 52 #1-11. I don't think you'll regret it. I haven't read comics in a while but that story dragged me back in big time.
As far as a Silver Age prequel? I'll pass. It's all too campy and silly for me. Those comics served a fundamental purpose during the WW2 era and are certainly an amazing foundation for what we have today, but there's also a reason the books changed over the years. Different times, different hero's. I also feel that Lego Batman 1-2 filled that gap already for the most part. In an... odd way? When you're reaching for nostalgia, it almost feels like you ran out of ideas.
The Arkham prequel is going for silver-age corniness, and it doesn't really get any more silver age than Bat-Mite.
One of the things I'm really hoping they do is provide more insight into the organized crime of Gotham. They made hints to it through easter eggs and Riddler trophies, but Batman spent quite a bit of time fighting against these guys (even going undercover, as Matches Malone), and it would greatly serve the games flashback storyline (I still think a full game going back in time is a bad idea, and that flashbacks would be better, but if the game is going to be fully set in the past...) to have the backdrop include some of his first challenges as Batman, which includes cleaning up this sort of thing. Pretty much put the Bat back at his roots.
Plus, families like Falcone's seem like good, dated, Thug fodder.
Other then that, a lot of other choices also come from easter eggs and riddler challenges (ones you didn't already mention):
I'd like to see him actually face off with Hush, since we went so far to figure out who Hush was in AC.
Maxie Zeus could be an interesting fight, maybe in that old casino we see in AC? Find and watch the episode with him in the Animated Series to see what I mean.
Prometheus would be a good one too, since he's kind of the Anti-Batman. He was also given an easter egg in a later part of AA.
Man-Bat could be interesting too, if they could manage to have part of the battle take place while swinging around Gotham.
If your going to mention Pyg, then you mine as well have all the Circus of Strange play some sort of role.
In sort of the same vain, a real fight against Croc would be nice too.
Phantasm could be cool, bring him out of that movie and make him a little more then a one trick pony.
The Mad Bomber. If Dini's still involved, I don't see why he couldn't pull from that fantastic episode of the Animated Series where Wayne revisited his childhood hero and goes up against a dude who wants to level the city. Doesn't need to be a flat out boss fight either, just a bunch of random bomb defusing with the backdrop of the old serial as clues. THE MAD BOMBER BOMBS AT MIDNIGHT!
Crazy Quilt would be outright left field, they'd probably do that guy sooooo much justice.
More having to do with Azrael and his order would be cool too. They don't have to be TOTALLY good, and Bats could fight them simply because he doesn't agree with their ways (like the League)
Non-Batman specific villains could be used to. I don't see why they couldn't use, like Vandal Savage for example. Gentleman Ghost could be trippy too. Royal Flush gang could also possibly work, specially since they've made appearances in the cartoons, but aren't necessarily batman specific.
Oh, and technically Scarface shows up more then what you've mentioned, He's in the Warden's office, in a display case in AA, as well.

Black Mask is found in the very beginning if you walk to the right you'll see guards beating him up. Later on you'll see Wanted Posters for him and some thugs will talk about his escape.

Man-Bat could be a nice distraction for Batman to deal with while the other villains scheme. But yeah, other than that, I think you hit all the non-goofs of Batman.
As a sequel to AC, it'd probably be the easiest to get past Jokers shadow as being one of Bats bigger villains.
I can't remember the last time Batman has actually been freak out but the Court of Owls pulled it off and I think players would easily forget the Joker when dealing with such a large threat.
